PuTTY provides only the SSH session terminal, no graphical means to communicate with the target system (e.g. upload/download files).
PuTTY will not save the login password. It can save a list of hosts, but it is not as functional as MobaXterm. It has no tabs, multiple execution, does not implement scp / sftp, etc.
MobaXterm is two Swiss Army knives. Putty, in comparison, is just a simple bread knife. Or put another way, Putty is an alternative to MobaXterm only for very few specific use cases throughout SSH access and simple terminal emulation. MobaXterm is much easier to use as well.

MSYS2 is a terminal very similar to cmder. Mobaxterm is mainly a remote administration tool with the ssh/rdp session tree.
Discontinued The project seems to be no longer developed. The latest version, 22.214.171.124, released in November 2015, can still be downloaded from the official website.
It is very similar to MobaXterm at least on Linux. It can save sessions with good graphical user interface.
Port forwarding made easy and it works!
Most of the alternatives mentioned here have nothing to do with what MobaXterm provides as features. This is the ONLY real alternative to MobaXterm. And no, I have nothing to do with Royal TSX and hate that it is not open source.
You can't easily send commands to multiple terminals and allow the user to choose which open terminals to send to MobaXTerm as I like it, plus the user interface is not that good... it's the details that matter.
Similar functions and features for Windows and Mac platforms - this is a HUGE value add for me!
